Gene,
The root ends are heated over fires to drive oil from the wood.
Perhaps some of them get too hot..or is done deliberately for
aesthetic reasons. I'm no expert, but a search for the terms
curing madake will bring up descriptions of the process.

Thanks Phil, but this polishing does not turn almost the entire lower half
of a shakuhachi virtually black and leave the utaguchi and top half of the
instrument its natural color.
