I've heard that the dark root end is a result of urushi. The maker paints it
on and partially wipes some off (in some instances, none of it is wiped
off). I'm not sure how true this is, but it would certainly work. Natural
urushi is also brown, I believe - not black. The big caveat is the
skin-unfriendly quality of the lacquer, of course.

And I assume this phenomenon was originally caused by something in the natural environment in which the bamboo grew. In addition though, some of the shakuhachi makers are now patently staining their root bamboo, in order to simulate this very delightful appearance.
